Skyrim download paused missing file privileges

Downloaded some mods, and recently, as of today, I load up my save and it says something like "some objects may be missing from the game". I click ok, and suddenly some of the objects are just blue. And when I attack something, black squares appear on the screen. I delete all my mods, still there.
